Windows doesn't boot properly after a crash

I was watching a youtube video full screen when all of a sudden my computer rebooted without warning.

When it booted up, the welcome screen came up, then all I saw was my wallpaper. No icons, no taskbar. I did ctrl+alt+del and saw that explorer and other processes were running, so I killed the explorer process and opened it from the New Task option, which brought my task bar and icons up, but not my start up programs, including msn and my virus software, all of which had to be opened manually.

Even after doing a normal reboot it didn't work, nor did using Last known good configuration when booting up (which, to be honest, never really seems to do anything anyway..)

Any idea what's up?
