Startup repair problem

My PC is not starting up correctly. It was working fine last night after I ran a virus scan using the "microsoft antivirus" program and then it told me that I had some viruses that it couldn't remove but could using a "microsoft antimalware" program. I downloaded that to my thumb drive and booted from it to run the antimalware scan. It finished this morning after running last night and then restarted.

When it restarted it brought up startup repair and then doesn't boot into the os and quickly shows a blue screen and then restarts again and keeps going into startup repair but its not resolving anything. The startup repair message I get is:

I can't boot into safe mode but I can get command prompt. I've tried system restore but it fails. I've done a disk check and it finds no problems. I'm really stuck with what to do next.

There are no such things as "microsoft antivirus" or "microsoft antimalware"; the only anti-malware programs that Microsoft offers are WD (Windows Defender), MSE (Microsoft Security Essentials) and MRT (Malicious Software Removal Tool).

If you have anything else "microsoft" installed, it is most likely fraudulent.

That is what I have on my computer. I installed in from windows update so I know for a fact that it is not fraudulent software, I just didn't name it properly in my description, my apologie. I do have Microsoft Security Essentials on my PC currently, but because after the first initial scan it detected some viruses it was not able to completely remove and that I needed the addition removal tool that was provided from MSE.
